Nucleic acids are quantified and fluorescence incorporation is meassured with the Nanodrop ND-1000 spectrophotometer. The integrity of total RNA and the average length of labelled cRNA fragments are routinely analyzed by an Agilent 2100 Bioanalyzer. For the analysis of low density microarrays (e.g. Inflammation Microarrays) we use an Affymetrix 428 Scanner and the Imagene V5.0 software (Biodiscovery). High density microarrays are scanned with the Microarray Scanner G2565CA from Agilent Technologies. Data extraction and preliminary data normalization is performed with the Software Feature Extraction V10.7.3.1 (Agilent Technologies). Further analysis and illustration of the data are done using Microsoft Excel, GeneSpring GX V11.5.1 (Agilent Technologies), R-scripts, MAVI, SigmaPlot and CytoBASE. High density microarrays from Agilent are hybridized in the Hybridization Oven G2545A (Agilent Technologies). For RT-PCR we use an ABI 7500 real-time PCR machine.
